Survivor was awarded an Emmy in 2002 before there was a category for Reality-Competition Program:

Personally, I love the Amazing Race. But think of who votes for the Emmy. They skew older, and think of television as an art form. The people who vote on Program awards are actors, writers, directors, producers and from every type of technical branch. The Amazing Race is entertaining, is "high-brow" for reality television (as there are usually one or two "cultural understanding" episodes each season, and the production values are fabulous.
For predicting Emmy's tastes, think in terms of "what would a 55-70 year old judge, a long-time industry pro at the top of their profession who sees television as art, enjoy watching on television?"
